So I assume it's working. Try "grub-probe -help" for more information. Unfortunately I don't know how. So, just wipe out everything at the beginning of the disk up to the first partition.
root (hd3,0) this did work. Grub knows which drive is which - 0x80 for the first, 0x81 second ... Both HDDs have the same partition layout, the partitions are properly combined in 8 RAID devices.Code: Select all

Wouldn't (hd3,0) refer to /dev/sdd? It says that 63 is the start of the first partition, which sounds like there are 62 sectors before it that you can clean out.
